My headcanon for your skaven is that they were liberated from the Great Horned Rat by the Emperor some time before the Horus Heresy, and they are now considered a species of abhuman particularly prized for their ability to handle Chaos-tainted materials and artifacts with minimal risk. Their liberation also caused them to develop a more human-like ethos, which is why the women are now allowed to operate independently instead of being converted into grotesque factory-breeding freaks like they are in Warhammer Fantasy.

That's not a bad idea, really. I have no real lore on them, actually. I just like to draw rat gals, but I still want to think they are part of the geart horn rat. Still evil, just not as clumsy
